I'm assuming you've visited these locations. If not, that's the first thing you have to do. I recently talked with several data center managers for a white paper. As far as the physical facility, they all said it's critical to make sure the DC can't be flooded, whether it's a cardboard box in a rainstorm or a large room in a basement.

I don't know that you can see the changes in real-time or on the fly when using a program (and if anyone does know, give us a shout-out), but there are a number of tools that allow you to take before and after "snapshots" of your registry so you can determine if a particular app install made any changes.
